Abstract: Für die Spezifikation der Sprachsemantik gibt es verschiedene Lösungsansätze, die jeweils nur eine der folgenden Eigenschaften bieten: entweder die Sprachspezifikation ist kompakt oder der generierte Übersetzer ist performant bzw. schnell. Sollen schnelle Übersetzer mit kompakter Spezifikation entwickelt werden, gibt es dafür bisher noch keine Lösung. Diese Arbeit stellt eine Methode vor, die dies leistet, indem von Attributgrammatiken - eine der Standardlösungen aus dem Übersetzerbau - abstrahiert wird. Diese Abstraktion wird formal definiert und es wird bewiesen, dass wichtige Eigenschaften, wie Zerlegbarkeit und die Fähigkeit der Komposition, eingehalten werden und anhand einer Reihe von Beispielen gezeigt, dass die Spezifikation wesentlich kompakter als Attributgrammatiken sind und der resultierende Übersetzer ähnlich schnell arbeitet.; There are different solutions to specify the semantics of a (programming) language, each offering only one of the following: the specification is compact or the generated compiler is fast. There does not exist a solution for specifying a fast compiler in a compact way. This work presents a method achieving this by abstracting away from attribute grammars - one of the standard solutions to specify language semantics. This abstraction is formally defined and various important properties, like partitionability or composability, are proven to hold. Abstract: Diese kumulative Dissertation wurde in Englisch verfasst und beinhaltet sechs Publikationen aus dem Gebiet der Bioinformatik. Das Oberziel dieser Publikationen ist ein Verständnis von biologischen Prozessen auf dem Niveau der Systembiologie zu ermöglichen. Hierzu werden unterschiedliche bioinformatische Softwarewerkzeuge quelloffen und frei verfügbar bereitgestellt. Die sechs Publikationen fallen in die drei Bioinformatik-Teilgebiete (i) “Phylogenetic footprinting”, (ii) “Data Processing and Interpretation of Mass Spectrometry Data” und (iii) “Integration of biological data”. Im Teilgebiet (i) wird die präzise Vorhersage und der objektive Vergleich von Transkriptionsfaktorbindestellen-Motiven behandelt. Im Teilgebiet (ii) wird die Extraktion von Metaboliten-Signalen aus Massenspektrometriedaten und die Auswertung dieser auf dem Level von Metabolitenfamilien behandelt. Im Teilgebiet (iii) wird das Softwarewerkzeug VANTED weiterentwickelt.; This cumulative dissertation is wridden in english and includes six papers from the bioinformatics area. The aim of these papers is an unterstanding of biological processes on the systems biology level. For this purpose I published different open-source, freely available software tools.The six publications are rooted in the three bioinformatics fields (i) “Phylogenetic footprinting”, (ii) “Data Processing and Interpretation of Mass Spectrometry Data”, and (iii) the “Integration of biological data”. In field (i) the precise prediction and objective comparison of transcription factor binding motifs is covered. In field (ii) the extraction of metabolite signals from mass spectrometry data and the analysis of these on the level of metabolite families is covered. Abstract: Die Systems Biology Graphical Notation (SBGN) ist ein Standard für die visuelle Darstellung von Prozessen und Netzwerken in der Systembiologie. Drei SBGN-Sprachen (PD, ER und AF) ermöglichen es, verschiedene Aspekte biologischer Systeme in unterschiedlichen Detailstufen als SBGN-Karten darzustellen. In dieser Dissertation werden Methoden und Algorithmen zur Unterstützung der Arbeit mit SBGN-Karten beschrieben. Dabei werden Aspekte wie die Übersetzung von Stoffwechselweg-Karten der KEGG-Datenbank in SBGN PD-Karten einschließlich automatischen Layouts und die Umwandlung von SBGN PD-Karten in SBGN AF-Karten besprochen. Zusätzlich wird das Konzept der SBGN Bricks, wiederverwendbarer Module, die spezifische biologische Prozesse repräsentieren, vorgestellt. Die aufgeführten Methoden und Algorithmen sowie weitere Methoden zur Arbeit mit SBGN-Karten wurden in der Software SBGN-ED implementiert. Anhand einiger Beispiele wird die Anwendung der entwickelten Methoden und Algorithmen dargestellt.; The Systems Biology Graphical Notation (SBGN) is a standard for the visual representation of processes and networks in systems biology. Three SBGN languages (PD, ER, and AF) allow for the representation of different aspects of biological systems at different levels of detail as SBGN maps. This PhD thesis describes methods and algorithms supporting the use of SBGN maps. In particular it discusses problems such as the translation of pathway maps from the KEGG database into SBGN PD maps including automatic layout and the conversion of SBGN PD maps into SBGN AF maps. In addition, the concept of the SBGN Bricks, reusable modules which represent specific biological processes, is presented. The methods and algorithms given above as well as other techniques for creating and editing of SBGN maps have been implemented in the software SBGN-ED. Abstract: Ich schlage AdaptivePLSA für das Lernen von dynamischen Topics aus Dokumentströmen vor. Für die SIGIR Konferenzbände liefern die gelernten Topics Hinweise auf die wissenschaftlichen Hauptthemen. Ich schlage TopicTable als eine Visualisierung für die aus Dokumentströmen gelernten Topics vor. TopicTable visualisiert nützliche Zusatzinformationen wie Topicähnlichkeiten und neu auftretende Wörter. In einem Beispiel liefert TopicTable eindeutige Hinweise auf fremdartige Dokumente in einem Dokumentstrom. Desweiteren beschäftige ich mich mit dem Aufdecken der semantischen Mehrdeutigkeit von sozialen Tags. Der vorgestellte Ansatz deckt unerwartete Bedeutungen dieser Tags auf und visualisiert Themen der Dokumente mit diesen Tags. Zuletzt wende ich ein bilinguales Topic-Modell an, um NMR-Spektren und chemische Konstitutionen chemischen Verbindungen zu modellieren. Die gelernten bilingualen Topics könnten Anwendung finden in neuartigen Ansätzen zum Datamining in chemischen Strukturdatenbanken.; I propose AdaptivePLSA for dynamic topic modeling with streams of documents. For the SIGIR proceedings, the learned topics give clear hints to the main research subjects. Next, I propose TopicTable, a visualization for presenting topics learned from document streams. TopicTable visualizes useful pieces of information, e.g., topics similarities and newly emerging words. It is effective as it provides clear hints to alien documents which were added to a test stream of documents. Next, I propose an approach for the disambiguation of social tags which have been added to documents by many users of a collaborative tagging system. This approach uncovers unobvious semantics of tags and visualizes topics which are learned from the tagged documents. Last, I apply bilingual topic modeling to NMR spectra and chemical constitutions of chemical compounds. The learned bilingual topics might be exploited by new approaches for data mining in chemical- and structure-databases of chemical compounds.2012-01-01T00:00:00Z
